エピゲノム制御

Epigenome control of endosperm cell fate

ひとつのゲノムから、性質の異なる胚乳細胞はどのように生まれるのか。遺伝子発現とエピゲノムを一細胞解像度で統合し、種子を形づくる細胞運命決定の原理に迫ります。

How do distinct endosperm cell types emerge from a single genome? We integrate gene expression and epigenomic information at single-cell resolution to uncover the principles of cell-fate specification in seeds.

イネの胚乳は、糊粉層、デンプンを蓄積する細胞、物質輸送に関わる細胞など、形態と機能の異なる複数の細胞種から構成されます。これらの細胞は同一のゲノム情報を共有しながら、発生過程で異なる遺伝子発現プログラムを獲得します。しかし、どの段階で細胞のアイデンティティが分岐し、それがどのようなエピゲノム状態として固定されるのかは、十分に理解されていません。従来のバルク解析では、胚乳全体の平均的なシグナルしか観察できず、少数細胞に特異的な制御や発生途中の細胞状態を捉えることが困難でした。

私たちは、発生時系列に沿ったsingle-nucleus RNA sequencing(snRNA-seq)により、胚乳を構成する細胞集団を転写状態に基づいて分類し、細胞系譜と分化過程を記述する細胞アトラスを構築します。さらに、細胞種別あるいは低入力試料に対応したDNAメチル化解析とCUT&Tagを組み合わせ、転写状態をCG・CHG・CHHメチル化、ヒストン修飾、クロマチン状態と対応づけます。転写因子の発現、シス制御領域の活性、エピジェネティックな状態変化を統合することで、細胞運命の分岐を駆動する遺伝子制御ネットワークを推定します。

最終的には、胚乳細胞のアイデンティティが形成・維持される分子基盤を明らかにし、種子発生におけるエピジェネティックな記憶の役割を理解することを目指します。この枠組みは、酒米の心白形成をはじめ、デンプン蓄積、種子サイズ、品質などの農業形質を、組織全体ではなく細胞種ごとの制御として捉え直す基盤にもなります。

Rice endosperm is composed of multiple cell types with distinct morphologies and functions, including the aleurone, starch-accumulating cells, and cells involved in nutrient transport. Although these cells share the same genome, they acquire different transcriptional programs during development. When their identities diverge, and how those identities become stabilized as distinct epigenomic states, remain unresolved. Conventional bulk analyses average signals across the tissue and therefore obscure rare cell populations and transient developmental states.

We use developmental time-course single-nucleus RNA sequencing (snRNA-seq) to classify endosperm cell populations by transcriptional state and construct a cell atlas describing their differentiation trajectories. We then integrate cell-type-resolved or low-input DNA methylation profiling with CUT&Tag to connect transcriptional states with CG, CHG, and CHH methylation, histone modifications, and chromatin states. Joint analysis of transcription-factor expression, cis-regulatory activity, and epigenetic transitions allows us to infer regulatory networks that drive cell-fate bifurcation.

Our goal is to define the molecular basis by which endosperm cell identities are established and maintained, and to clarify the role of epigenetic memory during seed development. This framework also provides a cellular basis for revisiting agronomic traits such as white-core formation in sake rice, starch accumulation, seed size, and grain quality.
